Yes. It is at least a minor defect which could affect the grade, depending on what the grade would be if it hadn't been signed.

CGC will usually qualify cover-signed comics, meaning they will grade it as if the signature didn't exist and either give it a green label or, if one of their representatives claims to have witnessed the signing, their special yellow Signature Series label.
