I'm sure it's been answered before - but what is the reasoning behind keeping the sides unsealed? Is it just the way the case is designed, or is there some other reason it has that flexibility to it?

Because there's no good reason to seal it. It's for the same reason that 4-mil Mylar bags have open tops--sealing comics isn't a good idea because the wood pulp they're made releases acid over time. The worse the storage conditions, the more acid that gets released. If the comic is stored in a sealed environment, the acid has nowhere to go, so it degrades the comic itself more rapidly. Not making the container airtight means the acid has somewhere to go.

Having said that, the slab often IS airtight, although it isn't specifically designed to be that way, and even when it isn't completely airtight it certainly does tend to contain acidity within the inner well. CGC realized this, and it's why they put microchamber paper inside the front and back covers. I suspect they also put it in there to help prevent transfer stains from the interior cover ink to the interior pages, but I can't remember whether or not CGC verified that they do it for that reason. Doesn't really matter where they put it for the purpose of acid absorption.

Just a wild guess, but they may have found through experimentation that having a little flex in the holder reduces the Newton rings (sometimes described as the oil-slick effect) that are sometimes seen between the outside of the inner well and the inside of the holder. Having a gap also allows us to remove the rings by sliding a piece of paper through the two surfaces (and yeah, I'm sure this wasn't a design consideration :) )

Paper trick still doesn't work on most of my books. I spent like an hour on my ASM 14 one day. I was satisfied with it and put it up on display. Came back a few hours later and low and behold the rainbow/newton/oil-slick was back.

It is annoying as all hell, but I honestly only notice it if I hold the book up close.
