Ease of access is the only thing that comes to mind.  I would think that flat is always better for keeping the waves away.

I wouldn´t think so but if not using a flat file I would be wary of overstacking art one on top of each other to avoid bends on any of the art and any other problems that might arise from stacking too much weight as paper is extremely heavy. Like Spidey 62 says ease of access would be an advantage of storing vertically.
