Isotope in SF is worth checking out because it's just so different from other comic stores. It's all new comics, but a large selection of tpb's and small or alternative press titles. The presentation is rather sleek and modern, brightly colored with a lounge area for reading and dozens of toilet seats adorned with original art lining the walls.

Just a totally different vibe going on in there, but a cool place to go if you're into moderns or obscure self-published stuff.

Heroes and Lee's in the South Bay are the best for selection of old books and new comics.

They're about 45 mins outside of San Francisco 'tho, so if you're in San Francisco, it's a bit of a drive.

In San Francisco, "Amazing Fantasy" located where the old Comics and Comix was on Irving Street is a nice store with a friendly owner, Frank who used to work at C&C years ago and was one of the most friendly to customers and kids.
