can someone explain the staples then?
I can't explain why you're seeing something that no one else is seeing.
I see no difference, other than what can easily be explained away as a difference in lighting conditions.

Also, look at the black line running up the spine. Looks like it got moved towards the center a bit.
Yes, that's what usually happens when you have a spine roll pressed out.
Looks like the same book to me.

Things had been running smoothly for me for a couple of weeks, but this morning I was logged out and couldn't log back in. I got the endless loop again. I had to log out of the CGC system entirely and log back in. I am running Chrome on Windows 10.

I have 3 copies. One, a 1.8, was from a guy in South Texas 20 years ago or so. The 4.0 I believe I bought from Chuckles 15 years ago. It was priced just like the rest of the CSS books around it; $75 I think but certainly less than $150. I don't recall where I got the 2.5. I may have been the guy who bought it from you on eBay. I would have been around 2007.
I found who I sold it to back then by looking through my old feedback on eBay. Does your eBay ID start with an "H"?

Everett Raymond Kintsler at SDCC. This man eventually painted presidents!
It was a real thrill getting to meet Kinstler! I see you met him at the same show I did, SDCC in 2006. I am not aware of him making any other convention appearances but maybe he did. Legendary comic book artist, illustrator and portrait painter.

Did you ever get to meet Paul Gulacy?
Yes, but I didn't get any comics signed by him.

Is that a ‘Horror Comics of the 1950s’ hardcover?
No, it's Grant Geissman's Tales of Terror/The EC Companion hardcover from 2000.

OCD Alert: What is this strange mark on Amazing Spider-Man 39?

It's definitely a minor printing defect. Looking at the Heritage website I see that dot on at least three different 9.8 copies.
If the grader's note is referring to that dot I would say that it is erroneous.
